I have been trying to make the PAPI run on a qemu based base system. (Linux kernel 3.3.3)
The PAPI-5.0.0 compiles, but when I run the make test it fails saying zero counters.
Any idea where am I going wrong ?

What is your platform? If it is x86, then please make sure that arch_perfmon flag of emulated cpu is set:

cat /proc/cpuinfo

and take a look at flags field, arch_perfmon must present
